Application Server on Linux - save to install?

My hosting company (I have a dedicated Linux server subscription) strongly advised not to install the Application Server. Reason being is that based on what they could see in the Application Server installation package it appears to be incompatible with cPanel and will interfere with how it runs. Furthermore the Application Server will most likely corrupt the httpd.conf and disable other sites on the server.

Has anybody successfully (and without problems) installed the Application Server on a Linux server? My hosting company is www.hostgator.com.

Dear Bob,
did you manage to install the Application Server with cPanel to work bey problems?
The hosting company told me that only if WebDev works with cPanel I can use web hosting, otherwise VPS.
